USB 3.0 supports 900mA, and since many USB chargers can supply 1A or so and PMPs can take advantage of that, I assume plugging a PMP into a USB 3.0 port will charge it faster (even if the PMP only has USB 2.0). But can I still use a regular extension cord? (I have a thin one that came with a Logitech wireless mouse adapter, and found that a friend's 2.5" external HD wouldn't work with just that, yet another thicker cord worked fine)

In short, sometimes cords ARE NOT interchangable.

This is one of the reasons I recommend users use a powered USB hub for those devices tapping charging power from the port. This puts any current drain/fault to the hub and not the port connector on the PC or other device. Far too many traces have been vaporized off boards and terminals melted. Many I'm sure emmitted some pungent odors before ceasing to function. Twenty five feet has been the max for me, never tried or seen one longer.

I have a 3ft USB cable. The reason is because the front USB ports on the case don't work (same with old mobo), and the PC is under the desk, so this is more convenient.
